Introduced in 1967 as the Junior Cup the competition was split into the Intermediate Cup and Junior Cup in 2019 when the Management Committee opted to restructure the Cup Competitions due to league growth. Teams in Division Two, Division Three and Division Four are entered into the Intermediate Cup.
The 2021/22 final between Highgate Albion 4ths and Highgate Albion 3rds was the first time in the Junior Challenge Cup history that two teams of the same club met in the final of the competition.
